A quick update of my DNA pooling studies: The Affymetrix Genotyping Console 1.0 now includes a parameter CONTRAST that looks damned good to be used for estimating relative allele scores.
Here is the distribution of contrast values for a single hapmap individuum showing homozygotes on the left, heterozygotes in the middle and opposite allele homozygotes on the right.
